Can't say I've used any recent Flash to compare, but they both handle vector animations. Flash has interactive ActionScript in addition whereas Synfig does not. Synfig uses SVG format instead of swf/fla. I really like how Synfig handles animation and layers. (http://goo.gl/Ef49c)
